To generate and file payroll forms in QuickBooks Payroll, you set up your employer and employee tax information first, then use the Taxes menu (Online) or Payroll Tax Forms menu (Desktop) to pick the form, choose the period, review the auto-populated numbers against your payroll register, and e-file. The software pulls directly from the paychecks you’ve already processed, so accuracy on the front end is what makes the forms come out right.
Get the Setup Data Right First
QuickBooks can only produce accurate forms if the underlying data is clean. Before generating any tax document, make sure the following are entered:
- Your nine-digit Employer Identification Number, which ties to every payroll form you file.1Internal Revenue Service. Understanding Your EIN
- Your state tax ID numbers. Most states issue separate IDs for income tax withholding and unemployment insurance, and QuickBooks needs both before it can generate state-level forms.
- Each employee’s Form W-4 elections, entered when you set up the employee profile, so federal income tax withholding is calculated correctly.2Internal Revenue Service. About Form W-4, Employee’s Withholding Certificate
- Each employee’s Social Security number. A wrong SSN means a rejected filing.
- Your bank account details, if you plan to e-pay tax deposits through QuickBooks rather than EFTPS.
Form I-9 is a separate obligation. You don’t file it with any agency, but federal law requires you to complete and retain one for every hire.3U.S. Citizenship and Immigration Services. I-9, Employment Eligibility Verification You also have to report every new hire to your state’s new hire directory within 20 days of the start date, including the employee’s name, address, SSN, and hire date along with your business name, address, and EIN.4Administration for Children and Families. New Hire Reporting Some QuickBooks plans automate the new hire reporting; check your subscription level to confirm.
Federal Forms QuickBooks Produces and When They’re Due
QuickBooks handles the core set of federal employment tax returns. Knowing what appears in your filing queue keeps you from missing deadlines.
Form 941, Quarterly Federal Tax Return
Most employers file Form 941 every quarter to report wages paid, federal income tax withheld, and Social Security and Medicare taxes. The four deadlines are April 30, July 31, October 31, and January 31.5Internal Revenue Service. Employment Tax Due Dates If you deposited all taxes on time during the quarter, you get an extra 10 calendar days to file.
Form 944, Annual Federal Tax Return
Form 944 replaces the quarterly 941 for the smallest employers whose total annual liability for Social Security, Medicare, and withheld income taxes is $1,000 or less.6Internal Revenue Service. About Form 944, Employer’s Annual Federal Tax Return You can only file Form 944 if the IRS has notified you in writing to do so, and the return is due January 31.5Internal Revenue Service. Employment Tax Due Dates If you’d rather file 941s quarterly instead, follow the instructions on Form 944 to request the switch.7Internal Revenue Service. Instructions for Form 944
Form 940, Annual FUTA Return
Form 940 reports federal unemployment tax. The FUTA rate is 6.0% on the first $7,000 of wages paid to each employee, but most employers get a 5.4% credit for paying state unemployment taxes on time, bringing the effective rate to 0.6%.8Internal Revenue Service. FUTA Credit Reduction The deadline is January 31, extended to February 10 if you deposited all FUTA tax when due.9Internal Revenue Service. Instructions for Form 940
Forms W-2 and W-3
You must furnish a W-2 to every employee who received wages during the year and file copies with the Social Security Administration by January 31.10Social Security Administration. Employer W-2 Filing Instructions and Information – First Time Filers Form W-3 is the transmittal that accompanies the batch and summarizes totals.11Internal Revenue Service. About Form W-3, Transmittal of Wage and Tax Statements QuickBooks produces both automatically from your payroll data. If you file 10 or more information returns in a calendar year, you’re required to file electronically.12Internal Revenue Service. E-File Information Returns
State Withholding and Unemployment Filings
QuickBooks also generates state income tax withholding returns and state unemployment insurance filings. Forms, filing frequencies, and taxable wage bases vary by state. Some states require monthly withholding filings, others quarterly, and a few only require annual filings for low-volume employers. Once you enter your state tax account numbers, QuickBooks determines which state forms apply and places them in your filing queue at the right intervals. If you operate in multiple states, it tracks each state’s obligations separately.
How to Generate a Form in QuickBooks
The navigation differs between QuickBooks Online Payroll and QuickBooks Desktop Payroll, but the logic is the same: select the form, pick the period, review, and file.
QuickBooks Online Payroll
For quarterly filings like Form 941, go to Taxes, then Payroll Tax, and select Quarterly Forms. Choose the 941, select the filing period from the dropdown, and click View to review the populated form. For year-end W-2 processing, go to Payroll, then Payroll Taxes, and open the Filings tab. Find W-2 Copies A & D in the Action Needed section and select File.13Intuit QuickBooks. File Your W-2 and W-3 Forms
QuickBooks Desktop Payroll Enhanced
Go to Employees, select Payroll Tax Forms and W-2s, then Process Payroll Forms. Pick the federal form from the list, click Create Form, choose the filing period, and click OK. Review each section. The Check for Errors button flags discrepancies between your payroll register and the form totals. When the form looks right, select Submit Form, then E-file.14Intuit QuickBooks. E-File and E-Pay Federal Forms and Taxes in QuickBooks Desktop Payroll Enhanced
Whichever version you use, compare the auto-populated totals against your payroll register before filing. QuickBooks pulls from every paycheck processed during the period, and if you voided a check, issued a manual check outside the system, or adjusted an employee’s pay after the fact, the form totals can drift. Catching those discrepancies now is much easier than correcting them with an amended return later.
E-File or Paper
QuickBooks supports both electronic filing and paper filing, though e-file is faster and increasingly required. The e-file service transmits your completed forms directly to the IRS or SSA. For federal forms like the 941, 940, and 944, you’ll need a 10-digit IRS e-file PIN. W-2 filings don’t require one.14Intuit QuickBooks. E-File and E-Pay Federal Forms and Taxes in QuickBooks Desktop Payroll Enhanced The IRS generally sends an acceptance acknowledgment within 48 hours of an e-filed return.15Internal Revenue Service. If you prefer paper, QuickBooks generates a printable version formatted to IRS layout standards. Mailed returns take significantly longer to process. And if you file 10 or more information returns in a year, paper isn’t an option.12Internal Revenue Service. E-File Information Returns Save every confirmation receipt and tracking number QuickBooks provides after filing. They’re your proof of timely submission if the IRS ever asks.
Getting W-2s to Employees
Filing W-2s with the SSA is only half the job. You also need to get copies to each employee by January 31.10Social Security Administration. Employer W-2 Filing Instructions and Information – First Time Filers QuickBooks offers three options: have QuickBooks mail paper copies to employees, print them yourself and hand them out, or invite employees to access paperless W-2s through QuickBooks Workforce.13Intuit QuickBooks. File Your W-2 and W-3 Forms
Paperless is cleanest for most businesses. Employees log into QuickBooks Workforce and download their own W-2, which avoids the risk of a mailed form getting lost. If you go the self-print route, adjust the setting under Payroll Settings and select I’ll print and mail W-2s to my employees before the year-end filing window.
Fixing an Error With Form 941-X
If you discover a mistake on a filed Form 941 — wrong wage total, incorrect withholding, missed employee — correct it by filing Form 941-X, Adjusted Employer’s Quarterly Federal Tax Return or Claim for Refund.16Internal Revenue Service. Instructions for Form 941-X File a separate 941-X for each quarter that needs correcting.
Deadlines depend on the type of error. If you overreported taxes, you have three years from the date the original 941 was filed or two years from the date you paid the tax, whichever is later. If you underreported taxes, the deadline is three years from the original filing date. For timing purposes, any Form 941 filed before April 15 of the following year is treated as filed on April 15.16Internal Revenue Service. Instructions for Form 941-X Form 941-X can now be filed electronically through the IRS Modernized e-File system.
What Late or Wrong Filings Cost
The costs stack up fast. For information returns like W-2s filed in calendar year 2026, the per-form penalty is $60 if you file within 30 days of the deadline, $130 if you file between 31 days late and August 1, and $340 if you file after August 1 or don’t file at all. Intentional disregard raises the penalty to $680 per form.17Internal Revenue Service. Information Return Penalties
Late filing of Forms 941, 940, or 944 triggers a failure-to-file penalty of 5% of the unpaid tax for each month or partial month the return is late, up to 25%.18Internal Revenue Service. Failure to File Penalty Late deposits carry their own penalty structure on top of that.
If your subscription supports automatic tax filing and payment, turning it on removes most of the risk. QuickBooks Desktop Payroll Assisted, for instance, handles tax payments and form filing on your behalf.14Intuit QuickBooks. E-File and E-Pay Federal Forms and Taxes in QuickBooks Desktop Payroll Enhanced Even with automation on, spot-check each quarter’s forms before the deadline. Automation handles the filing. Accuracy is still your responsibility.
Keeping Records After You File
The IRS requires you to keep all employment tax records for at least four years after filing the fourth-quarter return for the year.19Internal Revenue Service. Employment Tax Recordkeeping Records for a 2026 payroll year should be retained until at least early 2031. Form I-9 has a different rule: keep each one for three years after the hire date or one year after the employee leaves, whichever is later.3U.S. Citizenship and Immigration Services. I-9, Employment Eligibility Verification
QuickBooks stores digital copies of filed forms and payroll registers within the software, but don’t treat that as your only archive. Export or print copies for a separate backup. If you cancel your QuickBooks subscription, you could lose access to those records.
