To file Form 990-EZ electronically, your nonprofit needs to choose an IRS-approved e-file software provider, enter the return’s financial and governance data in the software, authorize the return with a five-digit PIN or a signed Form 8879-EO, and transmit it to the IRS Modernized e-File system. The IRS does not run its own portal for Form 990-EZ, and paper filing is no longer an option for most organizations, so an approved third-party provider is the only route.1Internal Revenue Service. Confirm the EZ Is the Right Form
Form 990-EZ is for organizations with gross receipts under $200,000 and total assets under $500,000 at year-end. Cross either threshold and you need the full Form 990 instead. Gross receipts means the total received from all sources during the year, before subtracting any costs.2Internal Revenue Service. 2025 Instructions for Form 990-EZ If your numbers sit close to either line, verify them before you open the software; filing the wrong form is a rejection waiting to happen.
Gather Your Information First
Open the software only after you have everything in front of you. Going back and forth between your records and the filing interface is where mistakes creep in.
- Your organization’s legal name, mailing address, and nine-digit Employer Identification Number. A mismatched EIN is one of the most common rejection causes.
- Revenue figures by source: contributions, grants, program service revenue, investment income, and any other income. These feed Line 9 (Total Revenue).
- Expenses broken into program services, management and general, and fundraising.
- End-of-year balance sheet figures: cash, investments, total assets, total liabilities, and net assets. Total assets minus total liabilities must equal net assets or the return will be rejected.
- Names, titles, average weekly hours, and compensation for all officers, directors, trustees, and key employees.
If you are a 501(c)(3), you also need to complete Part VI and attach Schedule A, which documents public charity status and the public support test.2Internal Revenue Service. 2025 Instructions for Form 990-EZ
Pick an IRS-Approved E-File Provider
You file through an authorized Modernized e-File (MeF) software provider or an Electronic Return Originator. The IRS keeps a current list of approved providers for exempt organizations on its website.3Internal Revenue Service. Exempt Organizations and Other Tax-Exempt Entities Modernized e-File Providers
Being on the approved list does not mean every provider handles every schedule or attachment. The IRS says it is the filer’s responsibility to confirm the software supports what the return actually needs. If you require uncommon schedules, check compatibility before you commit. Switching providers partway through means re-entering your data from scratch.
Commercial providers typically charge an annual fee and run an interview-style workflow. Some offer free filing for basic returns, though free tiers may not support every schedule. Paid software with built-in diagnostics and error checking tends to pay for itself by catching problems before transmission.
Enter the Return in the Software
Approved software mirrors the structure of the paper form. You enter identifying information first, then move through revenue, expenses, the balance sheet, and governance disclosures. The software handles the math automatically. Line 9 populates from your income entries, and the balance sheet will flag imbalances before you submit.
This built-in checking is the biggest practical advantage of e-filing. Math errors are a frequent rejection trigger, and good software catches them in advance. When the diagnostic check runs at the end, work through every flagged field before moving on. Trying to transmit with outstanding errors just wastes a cycle; the IRS will reject it.
In the governance section, enter each officer, director, and trustee along with title, average weekly hours, and compensation. If you are a 501(c)(3), the same workflow walks you through the Part VI public charity questions and the Schedule A public support calculations.
Sign and Transmit
Before the software can send the return, an authorized officer has to provide a legally binding signature. There are two options: a self-selected five-digit PIN entered directly in the software, or Form 8879-EO (IRS e-file Signature Authorization for exempt organizations), which the officer signs on paper and the software provider retains as proof of authorization.
Once the signature is in place, you initiate transmission. The software encrypts the data and sends it to the IRS Modernized e-File system. You will get a confirmation from the software provider immediately, but that only confirms the data left their servers. It does not mean the IRS accepted the return.
The real confirmation comes back through the software, usually within 24 to 48 hours. An acceptance notice establishes your official filing date and confirms the IRS validated your EIN and the structural integrity of the return. Print it and store it with your permanent records.
If the Return Is Rejected
A rejected return is treated as if you never filed it. The rejection notice includes an error code pointing to what went wrong. The usual suspects are a mismatched EIN, a name or address that doesn’t match IRS records, or a missing required field.
To fix it, go back into the software, correct the flagged items, re-authorize with a new PIN or an updated Form 8879-EO, and retransmit. If your original transmission was before the deadline and you correct and retransmit within the IRS perfection period, the corrected return counts as timely filed. Miss that window and the IRS considers the return late, with penalties running from the original due date. Check your provider’s documentation for the perfection period timeline, and don’t leave the original transmission until the deadline itself. A rejection on day one gives you no room to recover.
Deadline and Extension
Form 990-EZ is due on the 15th day of the 5th month after the end of your accounting period. Calendar-year filers are looking at May 15. If the date falls on a weekend or federal holiday, the deadline moves to the next business day.4Internal Revenue Service. Annual Exempt Organization Return: Due Date
Need more time? File Form 8868 before the original due date and you get an automatic six-month extension.5Internal Revenue Service. Instructions for Form 8868 It is one extension per return per tax year; there is no second extension. Attaching Form 8868 to a late-filed return does not retroactively extend anything. The request has to reach the IRS before the original deadline.
After the IRS Accepts the Return
Keep a copy of the accepted return, every attached schedule, and the IRS acceptance confirmation. The general statute of limitations for tax returns is three years, which aligns with the public disclosure window. Many nonprofit advisors recommend keeping filed returns permanently. The files are small and useful well beyond three years.
Supporting documents (bank statements, board minutes, donor records, receipts backing the figures on the return) should be retained for at least as long as the return may be needed.6Internal Revenue Service. EO Operational Requirements: Recordkeeping Requirements for Exempt Organizations Your IRS determination letter, articles of incorporation, and bylaws should be kept permanently.
Once filed, your Form 990-EZ is a public document. You must make it available for public inspection for three years from the due date (including extensions) or the actual filing date, whichever is later.7Internal Revenue Service. Public Disclosure and Availability of Exempt Organization Returns and Applications: Public Disclosure Overview Most organizations are not required to disclose contributor names and addresses, so Schedule B can be redacted before the return goes public. Private foundations cannot redact contributor information.8Internal Revenue Service. Public Disclosure and Availability of Exempt Organizations Returns and Applications: Contributors Identities Not Subject to Disclosure
If you find errors after acceptance, file an amended return using the version of Form 990-EZ for the tax year being corrected, not the current year’s form. Check the “Amended return” box in Item B, complete the entire return with all correct information rather than only the changed fields, and use Schedule O to describe what you amended.1Internal Revenue Service. Instructions for Form 990-EZ (2025) You can only amend after the original has been accepted; a rejected return is corrected and resubmitted, not amended.
Check whether your state wants a copy of the filed Form 990-EZ for charity registration or state tax exemption. State deadlines sometimes differ from the federal date.
What It Costs to File Late or Not at All
The penalty for filing late or filing an incomplete return is $20 per day, capped at the lesser of $10,000 or 5 percent of the organization’s gross receipts for the year.9Office of the Law Revision Counsel. 26 USC 6652 – Failure to File Certain Information Returns, Registration Statements, Etc. Organizations with gross receipts over $1,000,000 pay $100 per day up to $50,000. These caps are adjusted for inflation annually.10Internal Revenue Service. Annual Exempt Organization Return: Penalties for Failure to File Individual officers can be held personally responsible if the failure wasn’t due to reasonable cause.
The bigger consequence is automatic revocation. Three consecutive years of missed returns and federal law revokes your tax-exempt status on the filing due date of the third missed year.11Internal Revenue Service. Automatic Revocation of Exemption for Non-Filing: Frequently Asked Questions A revoked organization may owe income tax as a regular corporation or trust and must apply for reinstatement. For 501(c)(3) groups, revocation also ends donor deductibility.
If you file late and had a legitimate reason, you can request penalty abatement by attaching a written statement to the return explaining what prevented timely filing. The IRS evaluates reasonable cause case by case, weighing whether the organization exercised ordinary business care and what steps it is taking to prevent a repeat.12Internal Revenue Service.
