How to File a Second Amended Tax Return: Form 1040-X and Deadlines

To file a second amended tax return, submit another Form 1040-X for the same tax year, but build it on the figures the IRS accepted from your first amendment rather than the numbers on your original return. There is no legal cap on how many times you can amend a given year, though the IRS limits electronic filing to three amended returns per year. The rest is getting the columns, the explanation, and the timing right so the return moves through processing without a follow-up letter.

Wait Until the First Amendment Finishes Processing

Your second 1040-X needs to start from the numbers the IRS has on file after the first amendment, not the numbers you originally reported. If you send in a second amendment while the first is still pending, you’re building on figures the agency hasn’t accepted yet, which invites delay or rejection.

Amended returns generally take 8 to 12 weeks to process, and some run to 16 weeks.1Internal Revenue Service. Amended Return Frequently Asked Questions You can check status with the Where’s My Amended Return tool starting about three weeks after filing.2Internal Revenue Service. Where’s My Amended Return Once that tool shows the first amendment complete, pull a tax account transcript and use those adjusted figures as your starting point.

Filling Out Form 1040-X the Second Time

The form is the same one you filed before. What changes is where Column A comes from.

  • Column A: the figures from your first amended return as processed by the IRS, not from your original return. Getting this wrong is the most common mistake on a second amendment and almost guarantees a delay.
  • Column C: the new corrected figures you want the IRS to treat as the official record for that year.
  • Column B: the net difference between Column A and Column C on each line.

Part III asks for an explanation of changes. Say plainly that this is a second amendment, name the tax year, and describe what changed and why the first amendment didn’t cover it. Specifics head off follow-up letters. Vague phrasing like “correcting prior errors” tends to draw a request for clarification that adds weeks to processing.

Attachments

If your changes affect a schedule or another form, such as Schedule C for self-employment income or Schedule A for itemized deductions, attach the revised version. For a paper filing, the IRS now requires you to include a completed, updated Form 1040 (or 1040-SR or 1040-NR) reflecting all your changes along with the 1040-X.3Internal Revenue Service. Instructions for Form 1040-X Sending the 1040-X on its own by mail without the full return can cause the IRS to reject or stall the submission.

Check that every attached form and schedule uses the correct tax year. If you’re amending a 2023 return in 2026, use 2023 forms and line numbers, not the current year’s.

Electronic Filing Limits and When You Must Use Paper

The IRS accepts electronic Form 1040-X for the current tax year and the two prior tax periods. Anything older has to go on paper.4Internal Revenue Service. Amended Returns There is also a cap of three e-filed amendments per tax year. If your third was accepted, a fourth attempt will bounce and you’ll need to switch to paper.1Internal Revenue Service. Amended Return Frequently Asked Questions

One rule catches people out: if you filed the original return for that tax year on paper, every amendment for that year also has to be on paper, even if your software supports e-filing 1040-X.4Internal Revenue Service. Amended Returns If you originally e-filed, you can choose either method for the amendment.

Paper 1040-X returns go to the IRS processing center for your geographic area. The addresses are in the Form 1040-X instructions and vary by state. The wrong address can add weeks.

Deadline for a Second Amendment

The same statute of limitations that governs any refund claim governs a second amendment. You have three years from the date you filed the original return or two years from the date you paid the tax, whichever is later.5Office of the Law Revision Counsel. 26 USC 6511 – Limitations on Credit or Refund If you filed the original return early, the IRS treats it as filed on the April 15 due date for counting those three years.6Office of the Law Revision Counsel. 26 USC 6513 – Time Return Deemed Filed and Tax Considered Paid Extensions of time to file do not push this date back.

If the second amendment involves a bad debt that became worthless or a loss from a worthless security, the window stretches to seven years from the prescribed filing date for that year.5Office of the Law Revision Counsel. 26 USC 6511 – Limitations on Credit or Refund Outside that exception, the three-year or two-year rule applies whether this is your first correction or your fifth.

If the Second Amendment Shows More Tax Owed

Pay as soon as you can. Interest on unpaid tax runs from the original due date of the return, not from the date you file the amendment, so any additional balance has been accruing the whole time.7Internal Revenue Service. Topic No. 653, IRS Notices and Bills, Penalties and Interest Charges

Don’t calculate interest or penalties yourself and add them to the form. The IRS computes those separately and bills you for the balance.8Internal Revenue Service. Topic No. 308, Amended Returns You can pay the tax portion through IRS Direct Pay from a bank account at no charge, or with a debit or credit card through an approved processor.9Internal Revenue Service. Direct Pay With Bank Account Paying now stops interest from piling up while the IRS reviews the amendment.

Tracking the Return

Expect 8 to 12 weeks for processing, up to 16 for complex cases.1Internal Revenue Service. Amended Return Frequently Asked Questions A second amendment often runs to the longer end because the examiner has to reconcile your figures against two prior versions of the return.

Starting three weeks after you file, check status through Where’s My Amended Return or by calling 866-464-2050.10Internal Revenue Service. Amended Returns and Form 1040-X The tool shows one of three stages: received, adjusted, or completed. If nothing has moved after 16 weeks, call for a direct status check.

If the IRS Disallows Your Claim

When the IRS denies a refund claim on an amended return, it sends a disallowance letter, typically Letter 105-C. You generally have two years from the date of that letter to request an appeal through the IRS Independent Office of Appeals or to file suit in court.11Internal Revenue Service. Appeals Requesting an appeal does not extend the two-year deadline for filing suit, so watch that clock if negotiations drag.

State Returns

Most states with an income tax require an amended state return whenever your federal return changes. Deadlines to report a federal change vary, but many states set the window at 90 to 180 days after the federal change is finalized. A second federal amendment restarts that clock, which usually means a second amended state return as well. Check your state revenue department for the specific form and deadline; missing it can bring separate state-level penalties and interest.
