To collect sales tax on Shopify, identify every state where your business has a tax obligation (called nexus), register for a sales tax permit in each of those states, and then turn on Shopify’s built-in tax engine so it calculates and charges the correct rate at checkout. Five states — Alaska, Delaware, Montana, New Hampshire, and Oregon — have no statewide sales tax, so the work only applies to the other 45 states and the District of Columbia. The rest of this guide walks through each step in the order you’ll actually do them, plus what to do about shipping, exempt customers, filing returns, and past sales you may have missed.
Figure Out Where You Have Nexus
Your obligation to collect sales tax in a given state depends on whether you have a legal connection to that state, called nexus. There are two kinds, and you need to check both for every state where you sell.
Physical Nexus
Physical nexus exists when your business has a tangible presence in a state. Common triggers include maintaining an office, warehouse, or inventory there, employing workers (including remote employees working from home), or attending a trade show for several days. If any of these apply, you generally have a collection obligation in that state regardless of how much you sell.
Economic Nexus
After the Supreme Court’s 2018 decision in South Dakota v. Wayfair, Inc., states can require out-of-state sellers to collect based on sales volume alone, with no physical presence needed.1Cornell Law Institute. South Dakota v. Wayfair, Inc. Certiorari to the Supreme Court of South Dakota No. 17-494 Every state with a sales tax has since adopted an economic nexus threshold. The most common one is $100,000 in gross sales into the state during a calendar year. As of 2026, roughly half of these states also use a 200-transaction trigger, while the other half rely solely on the dollar amount. Once you cross either limit in a state that uses both, you have to register and start collecting.
Track your sales by state monthly so you see a threshold coming before it passes. If you cross one and fail to register, you owe the uncollected tax out of your own revenue, and states commonly add penalties of 10% to 25% of the unpaid amount plus interest that accrues until you pay.
When You Don’t Collect: Marketplace Sales
If you also sell through third-party marketplaces like Amazon, Etsy, or TikTok, you generally do not collect sales tax on those orders yourself. Every state with a sales tax has a marketplace facilitator law that puts collection and remittance on the marketplace instead of the individual seller.2Shopify Help Center. Eligibility and Considerations for Using Automated Filing With Shopify Tax Shopify’s tax reports typically flag those orders as “filed by channel” so you can tell them apart from your direct sales.
Two caveats matter. Some states still want marketplace sales included in your gross sales totals on your own return even though the marketplace already paid the tax. And marketplace facilitator status can change: Meta stopped acting as a marketplace facilitator for new orders created after August 26, 2025, which shifted collection responsibility back to the merchant for Facebook and Instagram sales.2Shopify Help Center. Register for a Sales Tax Permit in Each Nexus State
Before you turn on tax collection in Shopify, register for a sales tax permit (sometimes called a seller’s permit or sales tax ID) in every state where you have nexus. Collecting sales tax without a valid permit is illegal in most states. Registration is done online through the state’s department of revenue, and most states charge no fee or a nominal fee under $50. Some states issue an account number within minutes; others take several business days.
Have your Federal Employer Identification Number (EIN), legal business name and structure, business address, and an estimated monthly sales volume for that state ready. The state uses your sales estimate to assign a filing frequency. Save the account number and any login credentials — you’ll enter the number into Shopify next.
Turn On Tax Collection in the Shopify Admin
Once your permits are in hand, activate collection state by state:
- From your Shopify admin, go to Settings > Taxes and duties.
- Click the country where you have nexus (for U.S. merchants, this is the United States), then choose the specific state.
- Enter the permit or account number you got at registration.
- Toggle tax collection on for that state and click Save.
Repeat for each state where you hold a permit. The dashboard shows an “Active” or “Collecting” indicator next to each configured state. Test the setup by simulating a purchase with a shipping address in that state and confirming the checkout adds the correct tax line before you process real orders. If a rate looks wrong, check your product categories (below) and make sure the customer’s full address, including zip code, is entered.
Note that about 11 states — Arizona, California, Illinois, Mississippi, Missouri, Ohio, Pennsylvania, Tennessee, Texas, Utah, and Virginia — use origin-based sourcing for in-state sales, meaning the rate charged is based on where your business is located rather than the buyer’s address. California applies origin-based rules to state, county, and city taxes but destination-based rules for district taxes. Shopify’s engine handles this, but if you’re in one of these states, spot-check an in-state test order to confirm the rate reflects your location.
Set Product Tax Categories and Overrides
Not every product is taxed the same way. Clothing, groceries, digital goods, and certain medical supplies carry reduced rates or full exemptions in many states, and the rules differ state by state. Shopify Tax handles this through categories drawn from Shopify’s Standard Product Taxonomy. Assign the correct category to each product and the system applies the right treatment for each state automatically. For example, clothing priced under $110 is exempt from state and city sales tax in parts of New York, and Shopify applies that exemption when the product carries the correct apparel category.3Shopify Help Center. Product Categories
To assign a category, go to Products in your Shopify admin, open the product, and pick the most specific category available in the Category section. Shopify Magic may suggest one based on the product name, description, and images; review the suggestion before accepting it. For large catalogs you can update categories in bulk or via CSV.3Shopify Help Center. Product Categories
If a product needs a treatment that no standard category captures, such as a state-specific exemption on a niche item, you can create a manual tax override in Taxes and duties. Overrides take precedence over category calculations, so use them sparingly, only where the automated categories fall short.3Shopify Help Center. Product Categories
Handle Tax-Exempt Customers
Some buyers — wholesalers, government agencies, and nonprofits — are exempt from paying sales tax, but only if they give you a valid exemption certificate. Before granting exempt status, collect the certificate and check that it covers the right state and product type. Then mark the customer as tax-exempt in their Shopify customer profile. From that point, their orders won’t include tax at checkout.
Keep a digital copy of every exemption certificate on file, ideally attached to the customer’s profile. If you’re audited and can’t produce a valid certificate for a specific transaction, you’re on the hook for the tax that should have been collected. Certificates often expire, and an expired certificate does not protect you from liability on new sales, so review them on a schedule.
Shipping and Handling Charges
Whether you charge sales tax on shipping depends on the state, but a few patterns hold across most of them:
- Shipping for taxable goods is often taxable. Many states treat the delivery charge as part of the sale price when the item itself is taxable.
- Separately stated shipping may be exempt. Some states exempt it if it appears as a distinct line item and the buyer had an alternative such as in-store pickup.
- Shipping for exempt goods is typically exempt. If the product isn’t taxable, the delivery charge usually isn’t either.
Shopify Tax applies the correct shipping rules automatically when your tax settings and product categories are set up properly. If you’re using a third-party tax app, confirm that it handles shipping taxability for each state where you collect. Getting shipping tax wrong is one of the more common findings in audits.
What Shopify Tax Costs
Shopify Tax is the platform’s built-in calculation engine. It looks up rates by the customer’s specific address (rooftop-level accuracy) and covers more than 12,000 jurisdictions. It’s free for stores with up to $100,000 in global sales per calendar year. Above that, Shopify charges a per-order fee: 0.35% of the order total (capped at $0.99 per order) on non-Plus plans, or 0.25% (also capped at $0.99) on Shopify Plus. Annual fees are capped at $5,000 per region per store.4Shopify Help Center. Shopify Tax Pricing
For merchants with complex multi-state operations or unusual product mixes, third-party integrations such as Avalara add end-to-end transaction tracking, automated return filing, and tax code management across thousands of jurisdictions.5Shopify Help Center. Avalara Tax Compliance Avalara requires a separate contract with the provider, and Shopify doesn’t charge extra for the integration itself; pricing depends on your sales volume and the services you pick. Most small and mid-size stores are well served by the built-in engine; a third-party tool earns its cost once you’re collecting in dozens of states or selling products with highly variable taxability.
File Returns and Remit the Tax You Collected
Collecting tax at checkout is only half the job. You also have to file a sales tax return and send the collected funds to each state on a set schedule. The state assigns your frequency — monthly, quarterly, or annually — based on your estimated or actual tax liability there. Higher-liability sellers file monthly; lower-volume sellers may qualify for quarterly or annual. States reassess periodically, so a growing business can be bumped from quarterly to monthly.
Returns are typically due by the 20th or the last day of the month following the reporting period, though exact dates vary. Late filings trigger penalties and interest that accumulate until you clear the balance. Some states offer a small discount, often 1% to 3% of the tax collected, for filing and paying on time.
Shopify’s tax reports summarize what you collected by state and jurisdiction, which makes filling out each return easier. Shopify Tax’s automated filing feature can file and remit on your behalf in eligible states, though availability depends on your plan and the states involved. Otherwise, you file directly through each state’s online portal.
If You Should Have Been Collecting and Weren’t
If you find out you had nexus in a state and should have been collecting but weren’t, a voluntary disclosure agreement (VDA) can shrink the damage. About 38 states participate in the Multistate Tax Commission’s Voluntary Disclosure Program, which offers two main benefits: a waiver of penalties (full or partial) and a limited lookback period, typically three years, so the state only assesses tax for that window rather than the full statutory period, which can stretch to eight years or more.6Multistate Tax Commission. Multistate Voluntary Disclosure Program FAQ
You still owe the tax and interest for the lookback period, but the penalty waiver and shortened window can save thousands. VDAs generally have to be filed before the state contacts you about the missing tax; once you get a notice, the door to the program may close. A sales tax professional is worth consulting before you apply, since the process involves handing over detailed sales data.
