Yes, QuickBooks Online Payroll can automatically pay your payroll taxes, but only after you switch the feature on and give the software the information it needs to act on your behalf. Every current tier (Core, Premium, and Elite) is capable of calculating federal and state payroll taxes, withdrawing them from your bank account, submitting the deposits, and filing the associated returns.1Intuit QuickBooks. Payroll Services Pricing What the software will not do is turn itself on, chase down your annual state unemployment rate, or take the legal hit if a payment goes missing.
What Automated Payroll Taxes Actually Covers
With automation enabled, QuickBooks handles the federal employment tax returns your business is required to file. That means Form 941 each quarter for wages, tips, Social Security, and Medicare, or Form 944 annually if the IRS has notified you that you qualify to file yearly instead. It also files Form 940 once a year for federal unemployment tax, which applies to the first $7,000 of each employee’s wages at an effective rate of 0.6% after the standard credit.2Internal Revenue Service. 2026 Publication 926
State income tax withholding returns and state unemployment insurance returns are filed automatically across all three tiers. The tax center dashboard shows the status of each filing and payment, keeps electronic receipts, and sends email confirmations when agencies accept a submission.
Year-end W-2s are filed with the Social Security Administration on your behalf when the automated taxes and forms setting is on, and you do not need to separately submit a W-3 transmittal. State W-2 copies go out at the same time on all three tiers.3Intuit QuickBooks. The Switch You Have to Flip First
Buying the subscription is not enough. In payroll settings, under taxes and forms, there is a toggle labeled “Automate taxes and forms.” Until you turn it on, you are the one initiating every deposit and filing every form.
Turning that toggle on designates Intuit as your reporting agent, meaning a company authorized to make federal tax deposits through EFTPS, file employment tax returns, and sign those returns electronically for you.5Internal Revenue Service. Before the toggle will work, QuickBooks needs:
- Your federal Employer Identification Number, issued by the IRS when you filed Form SS-4.8Internal Revenue Service. About Form SS-4, Application for Employer Identification Number (EIN)
- State tax identification numbers from your state’s revenue and labor agencies for income tax withholding and unemployment reporting.
- Routing and account numbers for the business checking account the software will debit.
- Your current state unemployment insurance rate, which you enter manually.9Intuit QuickBooks. Update Your State Unemployment Insurance (SUI) Rate
When the Money Leaves Your Account
For businesses with employees entirely in Arizona, California, Florida, Georgia, Illinois, Kansas, North Carolina, Nevada, Tennessee, Texas, or Virginia, QuickBooks now debits payroll taxes from your account every time you run payroll rather than waiting for the deposit deadline. That change took effect in late 2024. In other states, the software still submits payments on or before the agency’s due date based on the required lead time.10Intuit QuickBooks. Automated Payroll Tax Payment Changes
Either way, the timing follows the IRS deposit schedule assigned to your business. Monthly depositors owe employment taxes by the 15th of the following month. Semi-weekly depositors owe taxes on Wednesday-through-Friday paydays the following Wednesday, and taxes on Saturday-through-Tuesday paydays the following Friday. Accumulate $100,000 or more in liability on any single day and the deposit is due the next business day.11Internal Revenue Service. Where Automation Stops
Local Taxes Depend on Your Tier
On the Core plan, QuickBooks calculates local taxes but does not pay or file them. You do that yourself. Only Premium and Elite subscribers get automated local tax payments and filings, and only when the automated tax setting is on.13Intuit QuickBooks. Pay and File Your Local Taxes in Payroll If your city or county levies its own payroll tax and you are on Core, that is on you.
State Unemployment Rate Updates Are Manual
QuickBooks will not update your state unemployment insurance rate for you. Each year, usually effective January 1 (New Jersey and Tennessee use July 1), your state mails a new rate notice. You have to log in and enter the new rate and its effective date in payroll settings.9Intuit QuickBooks. Update Your State Unemployment Insurance (SUI) Rate Skip that step and the software keeps using the old rate, so your quarterly filings come out wrong. When you do enter the new rate mid-quarter, QuickBooks recalculates earlier paychecks in the quarter to correct the numbers going forward.
You Still Owe the Taxes
Handing payroll tax payments to a third party does not transfer the legal obligation. The IRS is direct about this: employers remain responsible for depositing federal tax liabilities and filing returns on time, even when using a payroll provider.14Internal Revenue Service. Outsourcing Payroll and Third-Party Payers If a deposit does not happen, the IRS bills you.
Late deposit penalties scale by how late you are: 2% at 1 to 5 days, 5% at 6 to 15 days, 10% beyond 15 days, and 15% if the taxes remain unpaid after the IRS sends a demand notice.15Internal Revenue Service. Failure to Deposit Penalty The percentages replace each other rather than stacking, but they are calculated on the full unpaid amount.
The bigger risk is the trust fund recovery penalty under 26 U.S.C. ยง 6672. The “trust fund” portion of payroll taxes is the income tax and employee share of Social Security and Medicare you withhold from paychecks. Those amounts belong to the government from the moment they are withheld. If they are not deposited, the IRS can assess a penalty equal to 100% of the unpaid trust fund taxes against any “responsible person” who willfully failed to pay them, which usually means the business owner but can also reach officers, partners, or anyone with authority over financial decisions.16Office of the Law Revision Counsel. 26 U.S. Code 6672 – Failure to Collect and Pay Over Tax, or Attempt to Evade or Defeat Tax That penalty pierces corporate liability protections and attaches to you personally.
Check the tax center dashboard regularly. Confirm that deposits were actually made and accepted. A smooth payroll run is not the same thing as a paid tax deposit.
Elite’s Tax Penalty Protection and Its Fine Print
QuickBooks Online Payroll Elite includes a Tax Penalty Protection guarantee that reimburses penalties and interest up to $25,000 per year if the software makes an error. The conditions are strict:17Intuit QuickBooks. QuickBooks Online Payroll and Intuit Payroll General Services Disclosures
- Automated taxes and forms must be set to “On” at the time the error occurs.
- You must submit electronic services authorization forms to Intuit for every federal, state, and local agency where you have employees.
- You must complete an Elite Expert Review after your initial payroll setup and act on any issues the expert flags. Protection does not activate until this review is done.
- If an agency sends you a tax notice, you must forward every page to Intuit within 15 days of the date on the notice. Miss the window and any penalties or interest that accrue afterward are not covered.
- If Intuit’s resolution team contacts you three times over roughly five business days without a response, they stop being liable for additional penalties or interest.
The protection also does not cover penalties caused by information you entered incorrectly, whether through fraud or an honest mistake. Core and Premium subscribers have no penalty protection at all. Elite runs $134 per month plus $12 per employee.1Intuit QuickBooks. Payroll Services Pricing
If the Bank Withdrawal Fails
When QuickBooks tries to pull payroll taxes and there is not enough in your account, the software places a hold on tax payments and cannot pay agencies on your behalf until the withdrawal succeeds. If part of the funds were already taken, Intuit attempts a partial payment to the agency; if that is not possible, the withdrawn funds are refunded and you are notified before the taxes come due.18Intuit QuickBooks. Resolve a Non-Sufficient Funds (NSF) Hold on Your Payroll Service
For certain return codes, Intuit automatically reattempts the debit and holds your account for five banking days; if the second try succeeds, the hold lifts. For other codes or a failed retry, you resolve the balance by wire transfer or through Intuit’s online payment tool. Checks, cash, and Western Union are not accepted. You can still run payroll with paper checks during a hold, but the taxes on those paychecks stay frozen until the balance is cleared. The IRS deposit deadlines do not pause while your payroll software is on hold, so any taxes that go in late generate penalties against your business no matter why the delay happened.
